Forget the WD-40 as all it will do is clean up the rust. Look for a hard grease stick at your local auto parts store and grease up everything that looks like it is rubbing on something.
The bad part is that you will not be able to reach everywhere that needs grease unless you take out the headliner. I would not recommend this.
You can, however, grease the parts you can see, close and open the roof to spread the grease out, and then do it again.
Make sure you have some shop towels handy while doing this to collect run-off.
I have done this many times. It is cheap but tme consuming.
