Default Command will not pwr up after new battery

I just replaced my battery in my 2001 s500 and the command will not power up at all. I had id done at a German auto repear place which I trust. He told me he reset all of the codes and that the command should have restarted with that and to take it to the dealer and have them do a reset he cannot do. I did and they looked at me like I am crazy and have no idea what is wrong.

I did have to jump the car this morning to start it as it was completely dead. Any ideas out there?! Thanks as always for your help.

Quick update if it helps, I also do not ahve remote locking ability unless I point the laser key at the door handle; really quite strange. Anyone have any ideas? I am at a loss and am trying to avoid an expensive dealer visit. Thanks for your help!

Update 2: car will not start and when I took it in yesterday we found a blown fuse under the rear seat, but the new one blew as well the moment it was installed. Bad news I fear. It goes to the dealer tomorrow. I will let everyone know what the outcomes are if I can afford to keep an internet connection after the repair. haha.

Further wrap up of the issue: Turns out the plug and wiring to the CD changer somehow melted and caused the CD player to fail and then since the wires were all shorting out, caused the battery to drain when the car was not running. $600.00 later, they repaired the wiring harness, removed the burned parts and they system works, with the exepion of the CD player which was one of the burned parts. If I were to put a new CD player back, they would need to replace the entire wiring harness for the car which is about $5,000.00. I have an extended warrantee. if it is covered I will have the work done, if not I guess I am a bit screwed. I will likely have the IPOD adapter installed, which is about a thousand bucks.

i think i read somewhere in a forum that one guy was able to change his whole command system to a newer after market touch screen navigation and it didnt coast no where near 5K, if your warranty is expired your much better off looking up what he did.

ill try to find the thread and post a link
