It clunks when it downshifts into first gear, just before stopping. This is not as noticable as the clunk it makes when upshifting.

flexible disc or rubber coupling?
was the clunk or clank sounds like a propeller being hit by a metal?
check for the drive train for any loose bolts, mounting, contacts, etc.
lift the car up, neutral, then play with the rear wheel by snaply turning it back and forth.

PROBLEM FIXED!
There was a broken vacuum line to the upshift valve.
Now that I finally have all the major problems fixed, I took her out for a hard test drive. Accelerating on a straight highway on-ramp, I stomped the accelerator to the floor at about 35 mph. She downshifted, redlined for a few seconds, and the rear wheels actually chirped when she upshifted! Not bad for a 5000 lb car!
