I have the same one, black on black. My car has 26,000 miles and i havent gotten a shake from my engine, but my brother as an 03 e500 which is the same motor, it has 86k on it and his shakes a bit thing is when you go to service B they will change the filters and stuff which will make the car run smoother, make sure they change the air filter as its under the service contract that the MB in that year have. also tell them to check the motor mounts, its covered under the warranty if its still under 4 years old. This was one main thing that could cause this to happen happend to my brothers at 55k once changed so smooth of a ride. Good luck and dont pay a thing at the service if they need anything just tell them to goodwill it.
