Default Battery problem

Ok heres the deal . My pride and joy 1999 sl320 had a battery death ( that was my only problem) and i needed a jump start . I was leaving into the main dealer and friendly mechanic said " dont do that you fool , they will charge you the earth " He said " i will get the battery and fit for free " . Sounded good in theory BUT i was concerned ( rightly so , it seems) .
He got the new battery and put it in . When i turned the key the window went down half way ao i reset both windows . The soft top would not unhitch at the front and i restarted the ignition and that seemed to be okay . I turned the steering all the way in both directions as instructed in the manual .
Ok all is well so far . I started the car and it seemed to misfire and jutter on tick-over . I then drove it and it wont go over 60mph . I figure this is a computer issue and i got a pissed with him as i told him that i will now have to leave it with the main dealer anyway. I said" i have a friend in a dealership who has the diagnostic tool for the car , he will pop over and reset the thingy and bobs your uncle "

The question is .
Is it normal to have the misfiring problem after the battery replacement ?
Can his friend really do that easily ?
Should i just cut the losses and leave it into the rip-off main dealer at 120 euro ( 180 dollars) per hour labour ?
Finnally could he have damaged the ECU , just by changing the battery ?

Thanks Niall in Ireland
